My ecosystem consist of...
Ubuntu as base, topped up with following applications....
1. File system
Ranger: terminal based system, trust me, use it ones and your will forget about midnight commander or any other file system that ever existed. If you happen to be VIM fan, just go for it, as it comes with vim like binding. However ranger is for basic operations only.
2.Backup system:
rsync and Grsync: install both, sometimes, you just want to save time and no harm in having both, though rsync is sufficient and Grsync is just a GUI of it.
3. To remove duplicates and empty directory
Fslint works like charm
4. Image and graphics
INkscape
GIMP
Blender
Dia , only for quick design
LibreCad
FreeCad
For managing images I use shotwell
Many softwares are available for video editing, I still have not found the best one in linux but one can use pitivi and openshot
5. Audio Video
Audacity, Clementine
for videos still i have to find a convincing tool
VLC for videos
6. Mail
Gmail works allright
there was time, i shifted to thunderbird, but with increase in limit from gmail, thunderbird, mutt is not really needed. Mutt is useful for looking back into old sweet mails at times.
7. Internet
Firefox and if you are vim fan, get vimoperator as plug-in or vimfx
8. Office Applications
Libreoffice complete suit
Bibus: Bibus is no more supporting libreoffice integration alas so zotero
Freemind/freeplane
pdfsam
scribus
PDF-shuffler
other then I have these tools installed for my research
Arduino

ipython
ipython -notebook
jmole
most of these applications can be installed in windows as well, if you are window user you might want to install gvim which i have not listed.
